MTA forbids loading of ASI files (and I'd imagine any other file types that are automatically loaded as modules by GTA) in order to prevent CLEO mods and other unauthorized modifications.

Correct, you will have no problems running any other multiplayer mod. You can run SA:MP and MTA:SA in the same GTA:SA installation (as far as I know), and you can definitely run VC:MP and MTA:VC in the same installation of GTA:VC.
