Nightly build version contains the very latest fixes, but also could have bugs.
The one on linux.multitheftauto.com is a previous nightly that had important bug fixes and didn't have any bugs.
Please say an example server which gives you this problem.
Something must be blocking TCP or HTTP traffic for gta_sa.exe or proxy_sa.exe - Check your firewall.
I think this is some problem at the client end, and not your server. It could be due to firewall, anti-virus, virus, parental controls, local DNS server failure etc.
Affected players should automatically reconnect and use the internal web server.
Delete GTA San Andreas User Files\gta_sa.set from your documents folder, and then apply the latest patch: https://nightly.multitheftauto.com/?mtasa-1.3.5-latest
With luck that should fix it.
If it doesn't work, you'll need to do some extra stuff which I'll explain later.

I thought something might be wrong with your gta_sa.exe, but it is ok.
Please try the lastest patch:
